Forgot to answer your question. The individual plant pages are coded and working as intended.

Each plant page has an instance of Template:Define which serves as the database of SMW extension (check the Template:Define code, you'll be surprised).
An instance of Template:Plant which is used to showcase the information about the plant (left side).
An instance of Template:Infobox main which is also used to showcase more information about the plant (right side).
And at the bottom you got the last instance of Template:Nav/plants which shows the navigation panel at the bottom.
The extra set of empty Template:Plant shown at the top is caused by the Define template. I cannot pin-point the actual cause that it shows up, but I don't find it an issue.
